In addition to the new features added to the main game, ''Subsistence'' also contains an , the GRU or the Ocelot unit. The best-ranking player in each team will control the team's leader, represented by a unique character from the main game. Players can choose to be Snake , Dr. Sokolov (for the KGB), Raikov (for the GRU) and for the first time in the series, Ocelot as the obvious commander of the Ocelot Unit. Reiko Hinomoto from Konami's '' Rumble Roses '' wrestling series is also playable. When one team chooses Reiko as their team leader, the opposing team will have "Rowdy Reiko" as their leader instead.
The player can choose to be part of one of the following three team. Regular soldiers for each of the teams don't have unique characteristics outside of their appearance.
- - The elite unit of Spetsnaz led by Ocelot .
Characters that can only be used by one player at a time during gameplay. Each of these characters has unique ability exclusive to them. Unique characters are not available in Death Match mode.
- - Can sustain more damage than any other character (unique or otherwise) and possess a huge selection of weapons and equipment (including camo patterns) and can also perform a wide variety of CQC techniques, including a special CQC slam that automatically stuns any guard for a longer duration of time than normal. The amount of damage he can sustain correlates to the amount of players on the Red Team. Controlled by the sole member of Blue Team during Sneaking missions in online mode. By pressing the triangle button, he taunts his opponent by smoking a cigar.

- - Reiko is only available if the host player has obtained an animal ranking online or has logged over 50 hours in the online game. When using Reiko, the other unique characters will become unavailable (excluding Snake in Sneaking Missions). Instead, the Red Team uses the FACE version of Reiko as their leader, while the Blue Team uses the HEEL version (Rowdy Reiko). Reiko uses her Sunrise Suplex as a CQC technique, automatically stunning any enemy (other than Snake). The face version of Reiko taunts her opponent by tightening her pants, while the heel version crouches in a " Bosozoku " pose.

- : A machinegun with high firepower and ammo capacity. Firing continuously for a few seconds causes the player to emit a rising yell.
- (SNE) – One player will play as Snake (blue team) trying to procure a microfilm from the other players (red team), who will try to thwart his attempt. If the player controlling Snake is killed, the person who has killed Snake will be taking his place the next round. Snake is equipped with three camouflages, a wide variety of guns, and stealth camouflage to complete his mission. His regular camo patterns are simulated by making him partially transparent when his camo index is high.
- (TDM) – Two teams must engage in combat based on a set time limit and the team with the most "life tickets" remaining will be declared the victor. Every time a person respawns, a ticket is subtracted from the overall score. Once the tickets are gone, the team loses. If the timer runs out, the team with the most tickets remaining wins. If both teams have the same number of tickets, the round ends in a draw.
- (DM) – A free-for-all in which the objective is to get the most kills. The person with most kills in set time limit wins.
- (CAP) – Two competing teams attempt to capture Kerotan (green frog) and bring it back to their base. The team holding the Kerotan must bring it back to their base and hold it there for 20 seconds. If the other team manages to retrieve the Kerotan, they may bring it back to their own base and protect it themselves. The first team to hold the Kerotan for 20 consecutive seconds wins. If the round time limit runs out, the goal time counters become cumulative countdowns; the first team to hold the Kerotan for a total of 20 seconds wins. If the round lasts too long after the round timer expires, the team with the lowest cumulative countdown (most seconds held at goal) wins.
- (RES) – The red team guards GAKO (a small rubber duck) while the blue team tries to capture it. Rescue mission is unique in that players do not Respawn if killed, instead becoming Ghost s. The red team wins if the time runs out, the blue team wins if they place GAKO at their goal, and either team wins immediately if all members of the other team are dead.
:As a ghost, the player is able to move around and CQC other ghosts in the field. Ghosts can be seen by living players, and thus used to guide, distract, or obscure the vision of their teammates or enemies. In addition, they can further distract or mislead the living players by making spooky moaning noises, or by tapping walls and other vertical surfaces (in the same way as living players). They cannot otherwise alter their surroundings or interact with players (with the exception of breaking cardboard boxes).
Recently, hidden modes have been discovered in MGO. For example, naming a room HEAD SHOTS will set up the rules so that a player that does not kill an enemy with a head shot receives a death. Currently, only one hidden mode has been found, but there may be others.
While the game flew under the radar for many gamers (especially due to the anticipation of next-generation consoles), critical reaction has been overwhelmingly positive. In fact, the game was received even more warmly than the original, judging by its ~95% rating at GameRankings , compared to the original's ~92%, also ranking #2 of all time PlayStation 2 games.
